I want to allow a staff to use the mobile app, but he does not need to use the Timeclock module. How can I ensure that he will not receive any email notifications asking him to clock in each day?

You need to first assign him as a timeclock user under Timeclock Setup > Timeclock Users.

After that is done, setup a shift for him and set every day to "rest day". By doing this the system will not prompt the user to clock in every day.
